We can create content source on both SSA, but we there is slite difference based on type of crawl we are doing.
If we are doing People Content crawl, then create content source on FAST Query SSA

If we are doing content crawl, other than People content...like: Web servers, web sites, file shares,folders, Data base..use FAST Content SSA
